i was going to take the rails out and clean out the bearings but the rods seem to be glued in, there are screw holes underneath but no screws
Make sure you take a REALLY good look at the diagrams on Lawsy's thingiverse page before you put it back together. I'm not sure what you mean by "spun the part around" but in addition to having the carriage facing the right way, the bearing holders are also specific to the front and rear. The holes are close, but not the same, so if you are forcing it then you are doing it wrong. If you do it wrong, you won't be able to add a fan duct later if you choose to do so.
Also, I'm not sure if you have the M3 nuts in the top carriage or not but consider adding a drop of glue to each one if you use the nuts instead of just threading the long bolts. Without this, the nut will just spin when you try to take it off, adding more frustration.
