I've never been able to upload the firmware using the Arduino software. Adrian provided me with a n app he wrote a while ago, that did the job perfectly. He was planning on making it available here, but I don't know what happened.
Anyway, I now use the latest Arduino software to compile the firmware, but I don't upload it using that, I use Adrian's app to upload.
Here is the Arduino software I use.

Once downloaded, extract it anywhere where you have at least 300MB free. Run the Arduino app, and load the Solidoodle sketch (File/Examples/SolidoodleMarlin). If you have a SD2, you can simply click the "Verify" button to compile the firmware. It will create the HEX file in the working temp directory.
I for one was reluctant to make any changes to my SD3's firmware, but I had to do it eventually due to the hardware changes I made, and now I find it quite easy to do.
I don't know if Adrian is OK with me posting the uploder app, but with that, you should be set. I will send him a PM to check.
In the meantime, maybe we can all use this thread as a repository of various firmwares.
Here is my current one:
Standard SD3 setup for Sanguinlolu board with the following modifications:
QU-BD heater
Thermistor was changed to type 80, and the QU-BD PID values were enabled.
12V, 40W Heater cartridge
PID_MAX Changed to 170 from 256. This reduces the maximum current sent to the heater, and prevents it from triggering MAXTEMP during autotune. Added default PID values for heater cartridge
