It ejects air from the back, and if everything is shut up, pulls air in through slits in the bottom. (Speculation alert...) Removing the back fan might be depriving the controller board of cool air and be related to your E stepper chip overheating. BTW, if your stepper chip is overheating, consider adding a stick-on heat sink to the chip. Search for "Aluminum Self-adhensive Heatsink For 3D printer A4988" or something like that on ebay.
pshcims: first step is to make sure wires aren't dangling against the back fan or bottom fan. I used to have a loud fan, but it's since down to a dull roar, so there's hope.
