Topic: Wierd clicking...

I am a noob so bear with me. I just installed a  mount for the e3d v6 on to my printer. When I went to run a test print, the x and y axis's started to click and skip and get really noisy. What should I do? I can post pictures or a video if you guys need one

Pics and video would help us understand this for sure...
When did you upgrade to the E3D? And did you go through the firmware update?? Judging only by post, it sounds like a clog, leaving me to ask *when* you upgraded.

Clicking/skipping in which axes specifically? x, y, or both? Is the clicking from the extruder?
* Try using the manual controls in each axis (run it back and forwards 100mm in the middle) and work out which is misbehaving
* Bring the hot end up to temp and try manually extruding 50mm or so, see if the clicking is from this
* We could confirm what's likely with a video of such an experiment

Did you undo/adjust the x/y belts at all? Did you tighten/replace anything other than the extruder-carriage mounting bolts? Friction could be from anything from lubrication (is it all over your hands now? smile) to belt misalignment.

I'm betting the z-end stop never got reset.

I reset my printer and computer, but still had the problem, so I shut everything down and waited a few hours and now everything's working again. What firm ware do I need to update? I recalibrated feed rate and flow rate if thats what you mean. Next item, I need to move the hobbed bolt forward, but it seems stuck in place. I unscrewed the little screw on the side of the bolt if that helps.

You need to change the firmware (max temp and thermistor type) look at the WIKI. It's the same as for the v5.

Looks to me like the Y-axis is skipping.  Start by removing the drive belt from the motor and slide it back and forth to ensure it moves smoothly.  Otherwise the Vref for that driver is way out of adjustment.

Not in the firmware.
On the board itself there are four small pots that can be adjusted.  Find the one for that axis, they are labeled.
A very small adjustment makes a big difference.  I would guess that if you use manual controls to move Y towards the front and apply a small amount of pressure with your had you can stall that motor.  Adjust that pot until you achieve max torque.
