I don't think you understood me. When you do a dual color print, the software considers one extruder the primary, and one the secondary. When you plan or design a dual color print you design it so the first color to be laid down will be done by the primary extruder which will be the lower of the two. All dual extruder printers are designed this way. It is up to the operator to setup the software and load the correct extruder so the first color to be printed will be from the lower extruder.
By setting it up this way the secondary head can still print but won't hit the previous layer that the primary head puts down.
All you need to know is the printer will print the perimeters first and then the infill so plan accordingly.
The other thing to keep in mind is many don't buy a dual extruder for two colors. They buy it so the second extruder will use HIPS or PVA filament for supports which can bee dissolved in water if PVA and some sort of citrus based solvent if HIPS.
