It is under-extrusion, bump your multiplier up .1 or .2 and see if it is better.
I am using stock xyz software. How do I do that?
I don't think you can in stock xyz software.
Try the modded version from voltivo or jump on the train with the repetier firmware.

Neither will correct this, it is a matter of the esteps for the extruder being set wrong. You can compensate by using the multiplier but that is just a bandaid. The real fix is proper extruder calibration.

It does not matter what software you buy/acquire to run your printer with. This issue is related to firmware settings. None of the software out there allows you access to the stock firmware. So the only thing you can do without a firmware change is to just compensate using your softwares exyeusion multiplier. Again thought this is not a real fix. But in answer yo your question, S3D or any other software will allow you to compensate for but not fix the issue.

The Da Vinci can do it with no issues. You just need to flash Repetier on it and use Repetier host so you can edit the EEPROM values and get the step per mm dialed in correctly. Maybe also change your speeds..

S3D will still not give you access to those setting in the EEPROM while on stock firmware. Although as I said you can probably fudge it by over extruding using the multiplier on S3D. instead of 100% you would do 101 or maybe 102% if it ever takes more than 102% then you should really calibrate your esteps. Slic3r even tells you this if you hover over the multiplier setting with your mouse.
