S3D & Repetier: embed object

I'm printing out some chess pieces and would like to embed magnets in the bases. I can think of a couple different approaches to accomplish this, but I'm wondering if anyone has done this before and has any tips. I'm still a little unclear on whether I can automatically stop the print at a predetermined point and wait for me to restart it - seems I'll have to watch the print and pause manually.
