The answer is twofold - and directories given are Windows but should hold true for other OS's (but using their respective 'directories' where applicable)...

Easy answer is - for many, they will just continue to work, with some minor exceptions.
Repetier-Host settings, as shipped by Solidoodle, are actually registry settings that override the defaults based on its installed directory of 'Repetier-Host-Solidoodle' . This also goes for its AppData folder (Solidoodle Repetier installs the default slic3r.ini into \users\username\appdata\local\RepetierHostSolidoodle\
When you install the 'normal' Repetier-Host - it installs into \Repetier-Host . 
You can 'retain' some of the SD setup by just changing the new repetier-host install to point to \Repetier-Host-Solidoodle and install over the top.

But if you don't do that or loose it, doesn't matter, because thankfully - Repetier Host actually has 3/5ths of f-all config in it wink
The major 'important' stuff is actually in Slic3r...

In Repetier-Host You need to simply make sure in the Printer Shape tab that:
Printer Type is set to 'Classic with Dump Area',
Home X/Home Y set to Max, and Home Z set to Min.
set the sizes accordingly (for SD3, its XMin 0, XMax 205, YMin 0, YMax 200m, Bed left 0, Bed Front 0.
Area Width is 205, depth is 200, height is 200.
Dump area is 205/210/0/200 in that order..
On the Printer tab, just make sure the temps are 195/95 for defaults and that 'park position' is logical.
Oh and of course the correct Serial Port at 250000 is selected smile

Now - for all your 'actual' config - the Slic3r Settings; They all live in \Users\Username\Appdata\Roaming\Slic3r and your new installed Slic3r *should* read from the same directory. If you want to be very sure - simply go into slic3r BEFORE you upgrade (slic3r config screen...), and under the 'file' menu, choose Export and export the configs. Then should they be missing in the 'new' slic3r, you can simply choose 'import' and re-import them.

Once you get 'off' the Solidoodle-RepetierHost  and onto 'standard' Repetier-Host ; subsequent installs retain all settings - you just install the new versions after downloading them.
