I would love any feed back based on the pictures below of what settings, mods, firmware....changes would be best for me to start with to improve my prints.

The settings I used for this print were:

10% Honeycomb infill
3 bottom full fill
2 rings per layer
I used a raft

Speeds:
75 perimeters
100 infill
100 travell

.3 mm layers
.42 width
Sliced on Sli3cer
195/90 temps

I am very careful about getting my home z accurate and bed level.

2.) Slow down. 75/100 is fast for getting high quality
3.) Calibrate your extruder
4.) Turn up retraction

I have calibrated the extruder once. How often?

Can I just adjust the retraction in RH or is that a setting in Slic3er?

Retraction is in Slic3r.  However if you open the EEPROM configs in RH, there is a maximum feedrate setting.  It won't matter how fast you turn up retraction in Slic3r if it is faster than that maximum feedrate for E.  So try something like 75-100 for retraction speed, and turn up the E Max feedrate in EEProm to something higher than that.
