The worse case is you will put it in boot strap mode which is most likely the case here and you will need to use bossac and the command line to load a pre compiled .bin to it and then it will show as a normal arduino device that arduino can see and upload to.. Right now yours has a flash that did not take.. So right now it is neither a due which would be seen by bossac nor is it an arduino device either.. Sort of stuck in between.. Just erase it again using the jumper and start over..
