There are certain openscad scripts for doing that, you can find them on thingiverse.
Within inventor, if you're using an inventor file, you can easily cut files as well. [Thats the only application I'm familiar with]

Netfabb Studio has that feature and has worked for me (free version).

magics can also cut models with a lot of option...
