Slic3r supports multiple extruders and of course you actually need two different colors.
i know that but how do i tell it what color goes were
lets say i want to make a key chain with a logo and i want the logo in a diffident color

There's a couple of threads that show some different techniques. Give me a bit ill try and find some links.
I think the basics of it, is you have a different STL file for each color. Then you set up the nozzle settings and offsets in your software. I'm still learning how to do it myself.
You need to export the part as two stl files and then recombine them in slic3r. In the settings menu you can alter the settings for each individual stl file. Everything can be adjusted like individual infill, speed, and extruder used.
I have only done basic two color printing. Im sure there are other ways to do multicolor printing.
Check out the video I posted here:

...so far, it is one of the best primers I've seen on model and .stl prep for multi-material printing...the modeling and processing action starts at about 7:38 into the vid; but if you have the time, watch the whole thing...
