I disabled retraction and it still did the same thing.

It a function called retraction. See if it is enabled. It should be, but maybe was not at first.

My 2nd gen pro has been having this issue lately where the extruding gear "cogs" (rotates back and forth quickly) at certain areas of a print. There is plenty of slack for the filament being fed, it is not clogged and it extrudes just fine everywhere else. It seems like a very odd problem to me... while laying down the skirt this does not happen, only during the rest of the job.
