Are you getting enough bottom layer squash? I'm not talking about bed leveling, but actual distance from the nozzle. You could post a picture for feedback if you want. I have found that if I don't get the perfect amount of bottom layer squash, it carries through the entire print. Chances are that the infill layers are more forgiving because they go in opposite directions, but perimeters just lay right on top of the previous one, so if they are not squashing enough as it comes out of the hot end, the perimeters will not adhere. The bottom layer has to be PERFECT. I have found that I can affect quality of the entire print by as little as half of turn of the M3 bolt I am using in my Z stop.

One thing to always check is to make sure you have filament width specified correctly to an *accurate* figure... the flow rates are calculated by taking this figure to determine volume to determine output. If you have over specified the filament width then the end result will be under extrusion. Likewise, too small a figure will produce the same 'symptoms' as over extrusion.

This is why you need to always measure your filament (take 10 measurements over 5-10 metres and then average) and most people keep different Slic3r Filament settings for each lot of filament so they can specify the correct width. Fudging multiplers with a bad filament width specified is simply working around the problem. Always start with the right width, then adjust your multiplier against your wall width using some calibration test pieces such as single-walled cubes.

Have a read of http://manual.slic3r.org/advanced/flow-math - it will explain all the intricacies of flow-math.

EDIT: Oh, and also, check your Tension arm.. too low a tension will cause the same symptoms as under extrusion also.

With different filaments, even from the same manufacturer, may have different diameters.
I;ve had Makerbot PLA (Purple and Red) spools where the Purple was 1.80 and the Red was 1.76. If you have your Slic3r profile at say 3.0 (as mine was in the beginning for some reason), and you load filament at 1.78, then the extruder is expecting more than what is being fed causing wall and infill issues.

I would say to triple check the extrusion multiplier, re-calibrate the extruder, check your filament's diameter ANYTIME loading a new spool (in a few spots to check consistency), and then if all else fails, dial in your VREF if you have not.

I have the steps per mm set as they should be. That doesnt change with different filament right? I wouldnt expect it to. Extrusion Multiplier might be a good idea too I guess. Its just a bear to have to recalibrate it every single time I switch to a new filament.

I had similar issues when I first started printing, I ended up just pushing the extrusion multiplier up until things were satisfactory.
Probably worth recalibrating your steps per millimetre as well.

Okay so I have been having this issue where my perimeters arent joining with each other. Layer to layer the are strong as can be but perimeter to perimeter they just wont join. What do I need to change? I tried lowering the perimeters default extrusion with but that horrible messed up everything?
