Two ideas:

1. Upping the amount of perimeters until there is no room to fill.

2. Changing the thread thickness in Slic3r (Printer settings > advanced) to 80% or something like that. It will make everything smaller so Slic3r thinks the fill will fit, and consequently add it.

Whatever you change, preview the g-code first in Repetier-Host to save plastic.

Slicing software often won't put in any fill when the area is very small. What you are seeing is the correct perimeters with no infill.
