Question for hotend thermistor Da Vinci Jr

Hello, I converted my DaVinci JR to an e3d v6 and moved the board off of the hotend. Unfortunately the connector for the heater had a death grip on the heater and I broke it off. I re-soldered it to the pads but after an hour or so my hotend temp drops and causes the print to fail every time.

Reading the forum here, I would note that I am using a non-XYZ thermisitor connected to the extruder board which may cause abnormal readings? Looks like I need to wire the thermistor into the main board instead? Is there any good write-up for this?

Thank you for your time.
-Okstate

[EDIT 1] Note, I have a Davinci Jr 3 in 1 version. I stripped out the scanning array and put all the NFC tag equipment in a 3d printed box. I will pop the board open and see what I can see.

[EDIT 2] I guess what I am confused about is, can I bypass the extruder pcb for the thermistor and wire into the main board and get better readings? Or, do I need to flash my firmware? Or both? As is the temps are jumping all over the place and are not holding over time.
