Since yours is a makerbot and you can talk to it directly so running a PID autotune is out of the question., you just need to note the difference and set the temp to the required temp to compensate. That was another reason I got rid of the crap Makerbot logic on my clone. You will also want to note that the actual hotend temp is higher inside where the melt zone is than it is on the outside where you measure it at.
