Note that 100mm is measured from the input side of the extruder, not the output... so you would measure from the top of the extruder and put a msrk 100mm out on the filament. Then heat the extruder and tell the system to extrude 100mm. If your steps per mm are correct on the extruder then the mark should stop right at the top of the extruder. If it goes in or stops short then you need to adjust.

The only obvious thing I saw was your extrusion multiplier set at 1.1 with filament diameter set at 1.75. Assuming your filament is pretty close to 1.75, you are extruding 10% more than you should need. I would start with setting your multiplier at 1.0 and verifying that your extruder steps per mm is correct by manually extruding 100mm and comparing it to actual amount of filament used.

Rather than posting your FFF file which is very hard to read and most of us don't use S3D it might be a better idea to just tell us your basic settings like temps, feed rates, print speed, and so on.. I use it but for some reason it does not your FFF file and will not load it.

The most obvious issue I see is over extrusion. Since you switched to Repetier firmware you have to calibrate all your axis and extruder settings.. You need to make sure when you say extrude 100mm of filament you get 100mm. There are tons of tutorials out there for calibrating a 3d printer. Just a simple Google will answer all your questions on it.
