I did some more testing tonight. It was definitely the idler on the x-axis. I removed the set screw, adjusted the belt and reset the idler so the collar just sits on top of the gear. Now all appears to be in line, clicking has stopped and the idler seems to be staying in line.

Should have done this sooner as when I originally received my SD3 and was unpacking the set screw for that side fell out of the bubble wrap and all I did was put it back and just tightened. didn't even think about the alignment or the collar not being down all the way.

Started printing the MK4parts and have a little excess on the perimeters of the piece and think I just need to calibrate the extruder and recheck the Z axis as it looks like it is placing too much and/or squishing the layers.

A little more fine tuning and I think I'll be 100% running.

The clicking and skipping steps may be unrelated, mine would make clicking noises now and then.... took a while to track it down turns out it was the rods moving in the case ever so slightly making the little hose clamps that hold them impact the inside of the case causing the click... now as for why the rods have enough force to move them that hard you may need some lubricant on bushings that ride on them or the bushings may be binding(out of square).
