Raised blobs will catch the nozzle during travel and give a noticeable thump. Improper height (printing too close) can also cause this.

I am running a Sanguinololu with a 6' cable, and a RUMBA with a 15' cable.

Try cooling the motor and driver.

Maybe a failing endstop. If the endstop glitches during printing it will count the point of the glitch as home and shift everything from there to the proper coordinates based on that new position being home..
