4mm is way too much retraction. Did you use E3D's assembly instructions to assemble it? They state:

Excessively long retractions will cause issues by dragging soft filament into cold areas. E3D-v6 hotends need less retraction than most hotends. For direct extrusion systems you should use anywhere from 0.5mm-1.0mm, for bowden systems you might want to go up to 2mm. Retraction beyond 2mm is likely to cause issues.

http://wiki.e3d-online.com/wiki/E3D-v6_Assembly

It is 48. Sorry my bad. I tried 42 just in case if it would solve this problem.
Extrusion width is 48

Did you buy a .35 nozzle? I didn't think so, try calibrating to .48 for the .4 nozzle. Then worry about your other settings like retraction.

Hi guys,
Finally got my e3d working but i have a small issue.
I have been using my stock extruder with this filament and didnt have this problem.
Every layer has these dots. It happens on layer change. It might be about retraction.
Retraction is 4 and the retraction speed is 40.
I tried more retraction like 9 amd it got worse. Maybe i should try smaller retraction setting.
It is 3mm layer height with 0.42 extrusion width
