You need to adjust your feed multiplier in your slicer. The steps per mm in the repetier for the extruder is higher than stock so you are putting out a bit more filament then you where on stock.

I can adjusted the x/y axis and retract/extrude. But when I resume the print, the x axis (side to side) is fine, but the y axis (front to back) prints off. Meaning it prints ~10mm to rear of where it actually should, and just was printing. This happens even if no axis are adjusted when paused and resumed. Any idea?

I used the same 2 pieces of paper calibration I have always used and haven't had any first layer sticking problems or hot end hitting the bed. Hot end is clean.

I have been able to get all the settings correct and it prints fine except the infill seems to be too "deep" (don't know the right word), meaning when it prints the infill, the edges around the hot end are curled up a bit so when the hotend goes back over the previously printing infill it rubs it. You can still in the picture where the hotend cut a path right through the top of it. I am using the stock extruder/hotend, and am using slic3r at .2mm layer height. The picture is of the second or third layer of the print
