Best software is a tough one.

Most familiar is R-H and Slic3r at least around these parts.

Your problem is either from the heater, thermistor, or extruder motor....but we need a bit more info.

Does it make any sounds when it stops?
What does the temp graph show? It should be a fairly steady line. Slight fluctuation is normal.
What is happening when it stops? Is RH switching between extruders?
