Maybe a stupid question, but I have to ask, in case you hadn't done this, yet: Do you have good cooling on your pcb? I was having *so* many problems with one of mine until I built a little frame to hold a normal computer 80mm fan blowing on it, almost all of the problems disappeared instantly. It was like a miracle cure.

If you already have cooling, then I have no additional advice.

I'd rule out the thermistor wiring playing up first - this sounds like it could be an intermittent fault in the thermistor wire.
If the printer notices a temperature reading out of the ordinary, it will abort the print. Check your log for "M999" errors.

You can try fiddling with it while the printer is cold, watch the temperature graph while you push around the thermistor cable near the hot end (if you choose to do this while hot, please use tweezers so you don't burn yourself!). If you see the temperature jump down when you wobble the wire, there's a break or loose joint somewhere. Plenty of info here and elsewhere on fixing the thermistor connection.

See how that goes, best of luck!
