I use the latest Slic3r as well for complex slices because it's less buggy. Then feed the gcode into Repetier 0.85. But they are basically both just generating gcode and feeding it over a serial port. I wouldn't see any problem upgrading either as long as you keep the default Slic3r settings ffrom Solidoodle.

It's a lot better than the earlier ones if you ask me. I'd write down all the printer settings and such from the SD version first though.
