Could you tell me where this setting is? I've attached photos of the infill settings tab on both and I don't see the setting your referring to.

Also, I've attached photos of the result of printing the part with the hole as shown in the photo. Strangely, if I rotate the part on the table the layers it doesn't fill correctly change and I've been able to print some versions of this model that still have the problem (but not on any of the top or bottom layers where it would be seen) by printing them on a slight angle, but I'd really like to know what I'm doing wrong to cause this...

Slic3r 1.0.0RC3 Sliced it just fine but you need to have the infill set to 1 (100%). I would bet that to be the case for any of the versions though.
Hope that helps.

I've created a model in Sketch Up and exported it as an STL file but when I go to slice it using the stock Repetier/Slic3r it complains there are holes in the model and fills in the slots improperly. I've checked the model for holes, inverted faces and intersecting face but I can't find any. I also tried to fix the model with Netfab but got the same results.

After that tried updating to the most recent version of Slic3r and it no longer complains about holes and after slicing shows the slots properly but leaves sections of the model unfilled with the infill exposed.

I've attached the STL file I'm using along with the model in the preview window (03a), the Slic3r 0.9.9 output (04a), and 2 images of the output of the same file from 1.0.0RC2 (01a & 02a).

Let me know if there are any settings you would like to see and I'll post them. Any help would be greatly appreciated.
