I finally managed to get it to compile on version 1.6.9, I had to use the boards manager to load the due, then it successfully downloaded, and the two black lines are still there. I tried turning it off then on, now Arduino doesn't see it on the USB. I read a post somewhere on here (now I can't find it) the guy explained having to use the 1.6.9 and the boards manager, then there was a file(variant.cpp) it said to move to the home directory, I moved it to the firmware home directory, and I had to do that before it would compile.

I'm really bummed, but I bought this to do ABS, and it's warping terribly, so I needed to be able to raise the bed temps.

I'm worried XYZ must have done something to prevent changing firmware( I had 2.0.2 before I erased it) and now I'm screwed?

edit: I just went back and shorted the J37, and now in Arduino 1.6.9, it's picking up the USB port again. Not sure if I should keep trying or wait until someone can tell me what I'm doing wrong.
