Awesome!  I was going to say that if you checked the wiring back to the board and did not find any shorts, etc. that it is probably the motor...

the difference in your ability to spin the motor smoothly based on position would in fact indicate a shorting out of the motors coil pairs...you may want to inspect the wiring harness more closely...

Seems to be printing smoothly again.  I'll inform everyone if otherwise.  This printer is great, but the maintenance required is sometimes aggravatingly pointless. 

Are the Makerbots really so seamless that they would require less maintenance?

1) Extrude while sitting on the right side and flex the wires. If it retracts, you have a short.
2) Swap your Y and E motors. If you face the same issue with a proven to work motor, it is a software problem.
