Don't really know the answer, but can't you just throw a new cutting extrude down through the slot to clean it out?
No, that leaves a solid surface on the interior parts of the clamp.
My guess is you need to draw 2 circles...one on each solid section; and drag them trough the separate halves...as dragging it through empty space creates a solid...
That would work, but I then have to go thru and undo a bunch of steps. I would like to find a way to avoid this if possible. It would seem to me that if something is clearly being used as cutting or subtraction tool, it should not just randomly switch as it moves to a different area.

FYI, it is a bearing holder that will be used to hold a bearing that holds an 8mm rod that will be a Y-axis drive shaft. The holes are enlarged so that it can be slightly adjustable on the extrusion to allow it to adjust to the precise position of the shaft without bending.
